All source code is included in the download.
The VRML/X3D special Protos side can be found in the download's
documentation/Protos.wrl file and working examples in
client_application/world folder.
There's fairly extensive explanations of the Protos in the documentation.
The Java side for network protocols is in the top-level matrix package in
the source folder. The classes are pretty simple and straight forward.
ControlMessage, RealTimeMessage, RealTimeSave, ControlEvent, RoomControl,
AdminControl, TriggerEnvelope, and ObjectEnvelope are all extended from the
abstract Message class

The EAI is the second specification documented at web3d.org
Sorry no Java doc yet for Deep Matrix.

Great
If I would like to make my own node, are there any code examples or
protocol-definations.
Like to make a simulink, modelica or PyODE simuation server node.

Deep MatrixIP9 1.01 is now available for download here:

http://www.deepmatrix.org/downloads/DeepMatrixIP9-v1_01/

Deep MatrixIP9 is an open-source multi-user client/server system for
vrml/x3d formats and currently works specifically for the 3D viewer Instant
Player: http://www.instantreality.org <http://www.instantreality.org/>

System requirements, features, a Quick Start guide as well as general
documentation can be found here:

http://www.deepmatrix.org/documentation/README.html

More information can be found at: http://www.deepmatrix.org
<http://www.deepmatrix.org/>

All development and testing was done on Windows XP and Mac OS X Tiger
systems.
The functionality on Windows7, Vista, Linux, and Leopard systems is
currently unknown, therefore a brief description of what SHOULD happen when
entering the "Matrix" start world of the public server is in order.
1. You should hear an Indian (Carnactic) mp3 file playing at modest volume.
2. After acknowledgement and credits roll by in the chat a web page
describing the worlds of the Deep Matrix public server should load.
Please address any failures to me at pyth7 at deepmatrix.org or the site's
forum.

Thanks!
